I would recommend that you save your server.cfg file and any other modifications you have done, like custom maps. delete the entire directory and re-run the HLDS Update tool and re-install the server from scratch. It looks like you have some file corruption going on and the HLDSUpdate tool is not finding it when it runs the update. We had a SEVERE issue with lag after Valve, updated then backed out the update. We had to completely re-install our server.
