First thing try installing mani mod for a quick load of server.cfg, to do this requires a restart so heres two ways to do so.
Quick way in game goto console login as rcon. Then type exit the server will shutdown and restart after 10 seconds if its configured right.
Second way using putty login as root and go to Screen -D -RR screen-name-here. Once in here you are in the games console at the server end type exit and you will watch the server restart.

If you are using the program screen, as described above you can go into your game console and run any CSS console command. As for SSH there are many commands that can be run from here depends what you want to do. All SSh is, is a remote command driven os similar to DOS. You can create, move, copy execute, kill etc etc from here. Unfortunatly I know only what I need to know about command driven linux so you are better off asking a linux expert.

ummmm, server.cfg reloads at map change, so if you just want the server.cfg to reload, just do a changelevel <map name>. The same would apply for changes to mani-server.cfg

Hi all..
I've updated my server, and when I run it, it says that I need to restart my server in order to receive my latest updates.
How do I restart it? Its there a way to restart my server?

Type quit from the command line. It will automatically restart itself (annoying that it does) in 10 seconds.

So here is a nother noob question:
How do I stop the server without it restarting?

If you are using a screen, close the screen (Ctrl + C). If you are not, the only way I know is to kill the process id.
