disable them all and see what happens, and are you running a dm server?

Yes, DM
But the problem is that the server is full and do not know what time it starts the problem, the server works 100% normally, after a few hours / days do not know, he starts with the bug disappears when the bomb drops.
When this happens you have to kill the process and run again!
When the bug begins to occur, happens all the rounds, can not knock the bomb off the map.
Very strange ..

The server map needs to be restarted every 3-5 hours, and server restart every day or so. There is memory issues and whatnot if this is neglected for too long, which result in issues. Also consider getting rid of a few plugins. Most plugins have memory leaks of some sort, and will lag your server if they are not restarted every so often.

but this had never happened before, just after the update

Then there is probably one of the million plugins that was broken in the update. It is fairly common for it to happen.
