update and backup

I have an update script that runs 06:00 every morning through cron... A simple script that stops the server. Runs the update. And then restarts the server again.

Is it possible in a simple maner to run an automated backup system that backups files that are changed only?

Can I suggest Crashplan?
It used ages to look for a free backup software, and the only good one i found was Crashplan.
The program it self is free. You can buy a Pro version with a few extra features but nothing cool.
