With windows you have to use another program to increase the FPS of the server (not a big deal). You can also use the GUI, but you don't want to do that anyways
Truthfully, there isn't a major difference between running on Linux or Windows. It depends on which you know better. If you know Windows, go Windows. If you know Linux, go Linux. On a few rear occasions the Valve has released updates that only break windows servers, but they are also done that for Linux servers (Bot are generally fixed quickly).

On windows servers (i find) maps on average take longer to load. This happens in all mods.

I would say you should stick for windows, at least for now. If you want to learn linux, do that first before trying to run a linux server.
