Okay, what is up with the update creating an orangebox directory with a whole other cstrike folder in it, wasn't it just suppose to update my current cstrike files? Now I can't even play the game. I can start my server, but it no longer connects to steam servers and I can't connect my client to my server and I get "Invalid Steam key size"
What am I suppose to do with the orangebox directory?

no unfortunately not. you have to use the files inside the orangebox directory. all other files are not usable anymore (if you install a fresh server you virtually only get the orangebox directory)

Thanks for all the help. I use mani admin plugin and have also found out that there is a new mani admin plugin just for this orangebox version, so this weekend I will be moving my server.cfg, motd.txt and new mani and event scripts files to the orangebox version of cstrike! What fun!!

Well, I got my new orangebox CSS working. Mani admin is working, but eventscripts is not working. I guess I'll have to send email to the authors of the scripts I use and ask them to update the scripts to work with this new version.

dont write a mail to them. they will be aware of the situation and working as fast as they can. if they didn't already release some new version... check their web page first!
